Private apps in Shopify are considered a sales channel, if a specific product is not showing up in your builder space is because most likely that product has a restricted sales channel, you’d want to add the private app you created for the builder integration as a sales channel on that product from the shopify admin UI, navigate to the product configuration page:
Press Add available channel(s)... and check your private app in the list and click make products available
